You clear immigration first with the tourist card you got on the plane or from your tour company, if not then you buy one for US$10 and then hand it over with the passport. After that get your luggage and queue up with the rest for customs where they might or might not, probably not, open and look inside. They Xray everything at SDQ , I don't know if they do at PUJ as well.
How long it takes is really contingent on the number arriving on your flight and flights ahead of you , could be 15 minutes , could be two hours.
